The holotype of Pomacentrus javanicus was collected in 1975 by Dr. Gerry Allen in the waters around Pulau Putri, Seribu Islands, Indonesia at a water depth of 12 meters.
The species lives solitarily over muddy bottoms with rubble rock and live corals.
Juveniles of the endemic species are characterized by a black spot on the tail feather quill behind the last dorsal fin ray.
Etymology: this species of perch was named after the Java Sea where it was collected.
